It’s a small instance. 1 cpu, 1gb ram. I don’t really want to increase the memory limit as there’s more (important) things running that need their memory as well.
I’ve run it again just to see if it would output anything into the error log, but it doesn’t. Would be great to get some error information out of it. Maybe something for a future version?
I’ll just accept it for now. The files have been double checked against the original repo anyway, so I know they haven’t been modified. This whole scan was a “just to be sure” thing. Not a response to a hack.

Thanks for your response! Is there a way I could just rescan those files / that directory? Doing a whole Plugins scan takes another 30 minutes.
Current memory limit seems to be 128M. These files are 500 and 800 kb. To where should I increase my memory limit?
(I have noticed that Anti Malware is quite a memory hogger anyway. If that’s necessary, it’s a good price to pay, but keep it in the back of your mind if at any time you want to optimize.)
At the end of the scan I get the same read/write errors everytime:
